How many short rows are you putting in, try to use 1 less and space them closer to keep the rise smaller, I was having the same probs until I did this. Also changing to a smaller needle size (4 or 4.5) near the bottom helps to keep the rise slightly smaller and also provids a tighter knit around the core area. The front should be a bit shorter than the back.
It also helps to cut some decreases if running out of rise, even if just one or 2 decrease rows = 2 or 4 stitches, it won't make much difference to the crotch width. As long as you have the same number of stitches on the front and back flap to graft together. It will mean more stitches to pick up for leg cuffs though, but a ribbed cuff will help close the gap a little.
I use the Evie pants pattern now, as it has instructions for all woolies and loads of different cuffs, there's not much difference between them though.
